Those are good points. I tend to be most concerned about pathogens as these clearly can have major impacts on the biota. Regarding unintended movement of inverts and plants on boots and nets, that's obviously a possibility, though again, they would likely already have been moved to nearby wetlands by mink, ducks, frogs, etc... Still, it's obviously a good idea to at least rinse off nets and boots in water between pools, if possible.
